S.P.E.C.I.A.L question...

So, Im aware that the points you apply to your attributes in the beginning of the game directly affect your skill points...Like putting more points into strength means you will have a higher Melee weapons skill, but does raising your special attributes later in the game (Intense training, almost perfect) also increase your skills?

so for example after I leave the vault for the first time let's say I have 20 points in energy weapons, if I choose intense training and raise my perception will my energy weapons skill increase?

They affect a variety of things. http://fallout.wikia.com/wiki/Fallou...ary_statistics

Builds aren't wildly important since you can easily get max skills. There is info on that wiki about how to go about doing that.
